The whole planet is one giant city, hence no bodies of water. So how
does it rain?

No bodies on the surface. There could be subsurface reservois, the size of
seas.

Two relevant points:

There is mention in one novel (I forget which), that there is some sort
of controlled weather on Coruscant, through atmospheric generators of
some kind.

Second, from the Essential Guide to Planets, it mentions an artificially
created Western Sea on the planet's surface (presumably by surface it is
referring to the upper levels).

And how does Coruscant get oxygen into the atmosphere since there
appears to be no large ecosystems of forests and trees to sustain the
balance betwwen HO2 and CO2 through the process of photosynthesis?
Plankton and algae in bodies of water if they are any?
